If your are going to Penn station, then instead of the subway take the Long Island Rail Road (LIRR) from the end of the sky train (Jamaica). This train goes directly to Penn. It costs a little more than the subway.

Actually the E train subway goes to Penn as well, but the LIRR will be faster.
